I have a Wanderer charge controller. Having some trouble keeping batteries to 100% (dropping to 50% and less due to weather conditions on some days. On the coastside in CA so getting just a few hrs some days of solar.)
If I use a generator to top off the batteries from time to time, can the wanderer deal with that? or do I need to turn the wanderer off?

It is OK to do both. You should start with your generator in the morning (when allowed) and let the solar top off your batteries late to early afternoon. I'm assuming that you will use a generator/charger combination.

I have a 140 w solar panel and a Wanderer 30amp charge controller connected to two 100 amp AGM Batteries in series. The battery nearest the Wanderer, but the other battery goes below 12 volts continuously. The lights on the Wanderer says the system is in float, but yet the second battery is not charged. Do I have something connected wrong or is there another problem

Fastrac 40, To begin with, you say "two 100 amp AGM Batteries in series" if these are 12v batteries, you now have 24 volts, your Wanderer 30a PWM controller is only for 12v nominal. Try connecting your batteries in parallel and see if you get better results. Unfortunately, you will only end up with 100ah not 200ah

disconnect the batteries and get a charger on the low battery ASAP or charge the low one via solar.
get a controller & panels that can handle 24v
